Ok so I have two domains, we'll call them X.com and Y.com
Is there anyway to have them both use one host and maintain their domain name? I don't want it to show www.x.com/y.com
Hopefully that makes sense to someone :D

Yes. You can have one main domain on BH, let's say www.x.com. You can then have an addon domain, say www.y.com, hosted under the same account.
The files for x.com go into public_html, and the files for y.com go into public_html/y. The fact that y.com is actually stored in a directory under the main domain's directory is completely transparent. To the outside world, the two domains appear to be completely separate.

I have the same situation as the OP... I have multiple domains already registered at GoDaddy and can use their domain/dns manager.
Should I use the "Add-On Domain" functionality in the BH Cpanel to handle this? Or is there another recommended method... i.e. what is the difference between an add-on domain and a "parked domain"?
Is one "better" than the other in some respect or more fitting for my situation?

A parked domain is used for one very specific situation. Say you've registered whatever.com and also whatever.net. You want any traffic for whatever.net to be automatically directed to whatever.com. In that circumstance, you want to set up whatever.net as a parked domain. One domain is just an alias for the other.
If you have two separate domains, and you want to keep them as individual, independent things, you want to set them up as addon domains under your BH account.
You can leave GoDaddy as the registrar, or transfer the domain registrations to BH (you have to pay for a one-year renewal of the registration if you move a domain). If you leave them registered with GoDaddy, just change the nameservers to ns1.bluehost.com and ns2.bluehost.com when you're ready to start hosting the domains on BH.

What does mean feree domain? Is that only one tha has not been alredy registered with anyone? For instance, I have now account with another host and a domain registered with that host. Btw, i got it also for free. To get free domain with BH i can only register a new domain? One that i already have with my present host I can't transfer to BH and have it for free. Is that correct? Where i can learn more about this details?

Presumably you can transfer the domain to your bluehost account, if it's the only domain I don't know whether or not they'll charge you for the year ($10?). After the first year I assume it would be free.

You can transfer an existing domain to BlueHost when you first get your account and they will renew it through to the anniversary fon or following when your account is paid up to at no charge. A second and subsequent domains are $10 a year if purchased via BlueHost.

BH can host unlimited domains as you want.

In addition to the solutions above, having two domains, x.com and y.com, I would go in CP in Domains Redirects and set
x.com redirected to http://www.x.com/x/
y.com redirected to http://www.y.com/y/
and of course having
x files in /public_html/x/
y files in /public_html/y/
I didn't tested it but I hope it works
