Advantages of Uploading to WP-Content?

I have over 100 pdfs in 2 folders that I would like to upload to my WP website here on BH. Is there any advantage to storing them in root/wp-content/uploads/folder1 and /folder2 as opposed to simply root/folder1 and /folder2?

Storing then somewhere with a shorter name will mean less typing when you want to reference them.
