I am interested in testing out a few different CM Systems and want to install Drupal and Joomla with Fantastico. I already installed Wordpress manually, not realizing Fantastico would do it for me.

On my server I currently have my site and two sub-domains. Does it matter where I install these? Root directory or in a separate folder? For now, I am just testing them out, but eventually I hope to create a site for my client using my chosen CMS. I would probably create a new sub-domain for the client or I might need to move the site, once completed to their host if they choose to host themselves.

Creating a new folder seems to be your best option, since this will eventually be used for your client. You run the risk of overwriting your site's files, if you install the CMS on the root directory. Installing on a new folder also makes it easy for you to turn the folder into a sub-domain in future, if the need be.
