How do I do this?

"Your web server is responding with "200 Ok" and returning your
homepage. You need to update your Apache webserver's configuration so
that pages which do not exist return a "404 Not Found" response and
then you'll be able to verify your site using the HTML file
verification method."

Where is this message coming from?

You can't change the configuration of Apache on the web server - these are shared servers, so one setting applies to all accounts.

Besides that, pages that don't exist do return a "404 Not Found" response!
