I just want to post this here because when I tried searching, I couldn't find a complete answer -- I had to resort to Google.
So -- if you're on a Mac (in my case, 2.66GHz Quad-core Intel Xeon running 10.5.8) and having timeout issues in Cyberduck (even using the configuration file) or FireFTP, try the following (worked for me):
1) log into your control panel and click "Expand Stats" in the left column. Two-thirds of the way down it says "Hostname" and lists the server you're on ("boxXXX.bluehost.com, XXX being a number specific to your server).
2) Create a new bookmark in your FTP software using the hostname with the box number instead of your domain. The login (user) is shown under "Special FTP Accounts" (the password is the same as the one you use to log in to the CP).
I didn't try Fetch or use command line. But hopefully this should solve all timeout issues! :cool:
