Open the cPanel Domain Manager to check the status of the domain names. One of them will be your account's Primary domain. The other two will either be listed as Unassigned or Addon domains.

If they are currently Unassigned, you can make them Addon domains to your account. In doing that, you will be asked to specify a folder name for each of them. The folders for them (which will be created if they don't exist) should be located directly under your public_html folder.

If you have already added them as Addon domains, the Domain Manager page will tell you where their folders are.

This works in that I end up with domain1.com/domain2 but directly accessing domain2.com does not work. I must be leaving out a step.

Is domain1 your account's primary domain and domain2 an addon domain?

Yes, but I managed to fix the problem. I just had to unassign and then reassign domain2. Been working fine ever since.
