To make a long story short Ive made of mess of things inside my file manager and cannot connect to UL my backup of my website because of this.
Is there a way to format (i.e. like a hard drive) the file manager inside my control panel to the original factory setting?

Try using FTP to log into the server and fix your files.
You should ALWAYS keep a backup copy of your site's files on your local computer or some other offline storage, for such a time as this...
I rarely ever use the file manager or online editing stuff through the cpanel.

I also made a pretty good mess of things, and thought I was going to have to ask Support to re-load everything for me.
BUT... when I settled down and studied the file structure, I saw that all that was wrong was that the Index manager was set wrong, so that some needed files could not be reached.
I still don't know exactly how it all works... but by trial and error, I think I'll get it figured out.
