It's not in any file. It's the database.
Go to cPanel, click phpMyAdmin and select your site's database.
You're looking for the table called:
jos_users
There you'll find a collumn called email.

Doesn't Joomla let you set the number of e-mails it sends per cycle?
If not, then I guess it's tough luck for you...
With vBulletin (yeah I know it's a forum and Joomla is a CMS) you can tell it to send X e-mails per cycle and it just keeps on going sending X e-mails at a time till all the e-mails are sent.

And 500 e-Mails max is really not bad at all.
