To upload a website, am I to understand that your main webpage should be in the format of www.aaaaaaaaaa.com/index.html? All the files in the website are transferred into the public_html directory?

That's correct. If you put index.html in the public_html directory, then going to http://www.yourdomain.com will pull it up (the index.html is implied). If you put mydog.jpg in public_html, then going to http://www.yourdomain.com/mydog.jpg will display it.
