Primary and Addon Domain Problem

Hi, I have a primary domain, and an addon domain:

Primary = websitedesign.com
addon = petwebsite.com

(examples only)

petwebsite.com points to /petwebsite folder and everything seems to be working fine when you type in www.petwebsite.com - however google picks up and ranks:

websitedesign.com/petwebsite

I don't want that to happen - I want petwebsite.com to look like a completely independent website. Can I make websitedesign.com/petwebsite point permanently to petwebsite.com? I would still like websitedesign.com to be its own site...

That's very mysterious, because there's nothing on the petwebsite.com site that points back to websitedesign.com, and vice-versa, and Google certainly can't see anything that isn't on the page. Did you originally have a link from websitedesign to the petwebsite pages? If so, Google will eventually "forget" about those links.
