I want to have two seperate shopping carts under my current domain. I have a new domain name I just bought at Godaddy, and I want to use it here on blue and put cube cart on it. How do I do this?

You can easily do this. Just put them in seperate folders like mydomain.com/shop1 and mydomain.com/shop2.

Like bobdog said, you just need to put them in separate folders. When you addon a domain, it will let you specify the document root as a folder on your site. Just specify the folder where your shopping cart for the addon domain is located.
I may not be smart enough to do everything, but I'm dumb enough to try anything.

ok but i dont want the second domain to read www.mydomain/secondcart.

It won't you'll just be able to go to addon.com and it will show whats in that second folder, as long as you specify that as the subdirectory for the addon.
